The Joker because he is the main villian and Scarecrow because it was awesome and made you feel a little confused.
The scarecrow sequences were by far my favorite, but I think my favorite lines came from the joker interview tape where he lies through his teeth about his past, and the Doctor totally knows it.

I liked Killer Croc as a villain when we first see him in the opening scene, but his boss battle sucked as bad as the Titan Joker boss battle did. I wanted to kick his @$$ but all i got to do was run away.

I would have to say i liked the joker cause he really was smart coming up with the plan but his battle really stunk its too easy.But if they put mr.freeze in the second one he'll be the best i hope.!!!
Scarecrow
thats a great question. hmmm.... i gotta go with Joker. the humor and dread he simultaneously brought to the game were great. finding those boxes full of chattering teeth, spray painted signs, and dead bodies all around you, knowing the Joker is watching and planning really helped make the game for me. Scarecrow was great though, i loved his part in the story.
i would say scarecrow. i think his toxin missions or whatever you could call them really escalated the dark and erie part of it and just sold me on the game. the whole game was amazing but that was definately one of my favorite sections. on a different note, im very surprised no one.s said zsasz yet. he was only in two little, unimportant areas of the game and he was insanely creepy in both. plus his interview tapes were awesome
I'm gonna say Riddler, cuz no one else is giving him love. His dialogue was very entertaining, especially as you got near the end of his riddles. Best line in the game: "What, how are you finding all of these? You're cheating! You're looking them up on the internet, aren't you!" There's some 4th-wall humor for ya.
Also, he deserves major credit for finally making the "find the hidden items for achievement points" process fun and actually fit within the game. Skulls, dogtags, laptops, coffee thermos, all of those are stupid useless distractions. But the mind-over-muscle idea of the Riddler challenges really made the item-hunt make sense, and encouraged me to hunt them all down to find 100% (without the internet, thank you). And his ending if you got all the riddles was cool too.
But to be fair, I know that Joker is the guy who made the game, since it was all based on his twisted plan, and his awesome dialogue and taunting made the atmosphere as great as it was.
And for looks, I'd have to go with the monstrous Croc or sexy Ivy.
Scarecrow. I love the guys that mess with your mind. And plus hes freaky as hell looking to which is a plus.
