My personal favorites include:
Catherine- So weird! Difficult and hilarious. Play it if you haven't.
Vanquish- I definitely NEED a sequel to this masterpiece. I got three people to buy this game...so awesome!
Asuras Wrath- Definitely a kickass game, especially if you like/love anime...which I don't but regardless, awesome. I did dislike that you MUST buy the DLC to see the actual ending, but it was so awesome.
Ni No Kuni- Such a great love letter to classic JRPGs. I didn't find anything irritating in this game besides getting a tactic a little too late into the game in my opinion. It took me 60 hours to complete it and I did not think it ever dragged.

I feel like the Dynasty Warriors series is unpopular, even though most of the games have flaws. But anyways:
Dynasty Warriors 7
NBA Live 09 (Well, not anymore, lol)
Killzone 3 (This is a huge one, definitely one of the most underrated games I've ever played)
Killzone 3 has a terrific story, graphics, and a multiplayer that's actually challenging, unlike COD BO2's Kindergarten graphics/maps
I feel like Valkyria Chronicles is pretty unpopular but it is excellent. And I also think the Warriors series in unpopular outside of Japan, Warriors Orochi 3 was an amazing game.

I thought Ni No Kuni was well known, in any case that is one of my current gen faves. Also Lollipop Chainsaw. As for older gen back on the PS1 I'd say Blazing Dragons, D (the Acclaim survival horror game), Braindead 13, and the Pokemon/Digimon/Monster Rancher wannabe's Dragon Seeds, and Monster Seed.
I'll agree with Asura's Wrath. That game is nothing short of epic craziness.
Vanquish was also a load of fun, that was a hidden gem I got thanks to Playstation+
One of my favorite games is Einhander for the PS1. A side scrolling Gradius style space shooter made by Squaresoft. good old fashioned fun.
i like the game hyperdimension neptune series for the playstation 3, it's an rpg that has lots of references to classic videogames.
i also like the etrian oddesey games, an rpg that has you drawing your own dungeon map on the nintnedo 3ds screen. the only way to succeed is to make a good map.

Mirror's Edge. It didn't sell well because of how short it is, but I've never played a game like it. It's absolutely beautiful in terms of graphics, and very fun. I use it as a "palette cleanser" between games since it's so short and easy to beat. I think as of now I've beaten it 12 times!

Ratchet and Clank: Future games. They're amazing games, but for some reason no one talks about them.
Anyone remember Drakengard on the PS2? I love that series! Not a lot of people seem to know about it. One of Squares finest in my opinion.
What if Square made a lot of HD collections of all of the RPGs on the PS2?

To the Moon (PC) - Probably the most emotional 2-3 hour game I've ever played.
