I understand completely. It is all personal preference. I just know I have found that for many of my favorite gaming memories they are best left in the past. If I go back and play them again with my current day perspective......it isn't pretty.
For example I had very found memories of total annihilation, the incredible number of different units, 1000 unit army limit caps, massive artillery pieces and just amazing battles.
So after picking up Supreme command 2 I went back and found an old copy of TA. Lets just say I wish I had not, playing it today ruined some of my better memories. It is funny the same thing happened with DVDs. Back when there was that huge boom of re-releasing old TV shows in box sets my GF got me the A-Team box set. I cant even watch it, but I loved it as a kid.

Counter-Strike: Source I always go back to and when I do I will spend countless hours in it. The game was free with Half Life 2 and still receives support from Valve. I like the game overall in gameplay, support, price (not if you bought it standalone for 20 when HL2 costs 20 anyways...), and active community.
Deus Ex was a great game also and I enjoyed that you could make various approaches to every situation that you still do not find that much in games now a days.
Fallout 3 was a very tamed Oblivion for me and I greatly enjoyed that game.
Tetris (this has been on every system pretty much and is just great and I could play this till my thumbs fall off.)
I would have to say mine would be diablo 2.
World of Warcraft
Honostly the best pc exclusive game ive played seems to be the total war series.
but non exclusive would be fallout and elder scrolls series, and when skyrim comes out it takes the top if it lives up to even half the expectations.
The best PC game in my eyes is Oblivion. It stands for everything that makes PC great. You get an enormous single player game/world where you can literally be/do anything and everything. On top of that, the community is so active and in 6 months time you can have a totally different gaming experience thanks to the mods that are released. The mods aren't small either. Full changes to characters and locations literally make it a whole new game. Can't wait for Skyrim to come out because I bet it replaces Oblivion at the top.

I recently got into Civilization V.
For me what makes a PC game great is re-playability. As mentioned already, this is a question of taste, so I will just list 5 of my personal best.
My favourites would be:
Ultima VII, (1992) which is pretty much the template for Oblivion and Skyrim. Even Todd Howard admits it. Kill everyone, bake bread, steal anything. A timeless classic.
Baldurs Gate 2: I replayed that one so many times, the interaction between the different party members alone was enough to warrant multiple playtimes.
Oblivion: It was tough to choose between this and Morrowind and while I felt MW had a better atmosphere, I just could not put Oblivion down and kept returning to it.
Hitman: Blood Money: I had to mention this for the sheer fun factor as well as the satisfaction I got from completing a level perfectly. What a rush.
Elvira 2: The Jaws of Cerberus: (1992) This would be the perfect first person point and click RPG if not for the cursed mazes. A horror game way ahead of its time, with vivid gory death scenes (throat biting, decapitation, face melting) as well as so many taboo subjects, (nudity, devil worship) it would give Jack Thompson a stroke.
Agree, Starcraft 2 is incredible, best RTS I've ever played. BFBC2 is awesome too. Mass Effect 2 is great, and Crysis 2 is beautiful if ur rig can handle it.
My opinion probably doesn't hold much weight, since I don't play PC games that much, but I'd have to say Vindictus.

Most Valve games are better on the PC in my opinion, such as Half-Life and Portal.
The Civilization series is also pretty awesome.
